I found that it is the comps.xml file that needs to be edited before running the pkgordering and then the buildinstall.
I concluded this as I could see everything working properly when I did this by dumping the original Fedora tree and then went on to start the building process. It went on smoothly without any errors.
But the problem is with the editing of the comps.xml file. I don't know how to edit it with my own customized packages and howto check the dependencies with it.
