Sorry for asking, but I really had my head somewhere else and I've noticed that the profile transformations is gone and are now done in the guide.xslt.
If I have a profile that is customized (a subset of stig, but more than common) called "MyGreatProfile" then all I would have to do is add a line to the input/guide.xslt file as:
<xsl:apply-templates select="document('profiles/mygreatprofile.xml')" />
??

Yup, you got it. I made the change, exactly as you described, in this post: https://lists.fedorahosted.org/pipermail/scap-security-guide/2013-August/003...
It simplified some of the build process overall. I am next likely to introduce a more direct XCCDF to HTML transform, to permit more control over final output in the prose guide format (and likely include a little JavaScript to permit some hide/show for check procedures).
