Is it on purpose in 5.9.4 on F25 & F26 for clock to have more space under than above? It looks to me like somebody screwed up Fedora theming somehow, as clock looks perfectly centered vertically with 5.9.4 on Tumbleweed.

the whole clock widget is a bad joke for a long time
now at least when you make the controlbar height as low as possible (without get extremely tiny icons) you no longer have space wsted but a small font-size
* you can't chose fontsize * 99% of all fonts make no sense * only "Console" leads to a reasonable small font * oh and when you later open the settings it displays "Default"
i am very impressed that something trivial like a digital clock in 2017 can have so much ridicolous issues

It's likely not fedora-specific, the theme fedora uses is pure breeze with 2 differences 1. wallpaper 2. kickoff icon
For that matter, I cannot reproduce what you describe on my f25 box either. :(
